Let's walk back a little first. When the work order is planned, and an item is selected to be reserved from a storeroom, then when the work order is approved, a reservation is made with the store. No dramas there. Subsequently, when the user uses the Select Reserved Items button either on the work order | actuals | materials or places an Inventory Usage for the same (and don't forget the old Issues and Transfers application), that will remove the item from the reservation list...provided its the full amount, otherwise it will stay by at a reduce amount until the backlog is exhausted OR until the work order reaches either COMP or CLOSE (or their synonym) depending on what you set in the Organization inventory options>
In your scenario, the user is NOT using the reserved items button and instead just issuing the item. The way that Maximo sees the transaction as is as an ad-hoc issue and therefore will not look and see "oh, wait that same item number is on the reservation, I'll assume it's using that".
Does it matter that the reservation is not touched? Generally, no. Most reservations are soft reservations, in that the item may be issued from the store sometime in the future. See this link for reference.
If you have a concern, the I'd be looking user training, so that they use the reservations first. Maybe an automation script could be designed to decrement/remove the reservation if a user chooses to issue directly to the work order.
Otherwise just leave it, and all will work out.

We are testing material reservation on Work Order and from our tests we noticed 2 cases:
1- When we select the materials in "Plan" section, and on "Actual" section we select the same material but using 'New Row' and not 'Select Reserved Items', we noticed that the inventory of that material stays still as reserved , even if we placed the same item in Plan and Actual section.
2- On the other hand, on a new WO, when we selected a material in 'Plan' tab and later on , in 'Actual' tab , we set "Select Reserved Items", than the material balance and Quantity available in inventory is lowered, which does not save the material as reserved in first case.
Our question is, what if the users do not select 'Select reserved items' in actual section and select the same material and quantity(as the material from planning), or what if they plan another material and use in actual section another material, how can we not consider the planed material as reserved(we do not want to increase the quantity reserved, but we want it to be 0) since we used another one in actual.
