It depends on your customisations. It's difficult to say what the best approach is, but I was able to make many customizations using only the AppCustumizations.js file.

If I had to choose the most important one, it would be the datasource manipulation. mobile-scripting/samples/datasource/sample01.js at main · ibm-maximo-mobile-dev/mobile-scripting
